Brentune reprogram after software update?

Has anyone got their bike's software updated after they performed the Brentune? If so, did you have to send a new file to Brentune to get it updated too? I know you have to flash it back to stock before having the dealer do the factory update.
 
As advised by BrenTune I will remove the tune when taking the bike in for service.
 
What is the most current version, anyway? Mine says 012-008-040
